The actress - who plays the Time Lord's assistant Amy Pond - was filming scenes in which the Tardis gets flooded with her and the Doctor inside, but they were later cut as she didn't look convincing as she swam out.
She told the Daily Express newspaper: "I can't swim. There was actually a scene in one episode when I needed to swim in the Tardis and they cut it out."
Matt Smith, who plays the Doctor, showed little sympathy, adding: "I thought she was drowning."
Amy, 24, joined the show in 2010 and because she was so young when she got the part, has never been fazed by the pressures of starring in such a high profile show.
She added: "I wasn't that scared because I was 21 when I did it so I had blind optimism on my side."
However, Karen is leaving the show later this year, and writer Steven Moffat says the loss of his latest companion has a profound effect on the Doctor.
He said: "He becomes a slightly different man. He dresses differently.
"We're going to do the story properly of the Doctor having lost a friend. It's the story of how all that affects him."
